Thanks for everyone's help,its on, took me a day and a half mainly because I was using hand files. I put a new manifold gasket on and installed the system and realised it was touching the body work at the bottom of the hole, bugger! more filing.

I used the copper RTV on the manifold face and it seems like everything is gas tight. I used copperslip on the collector as I want to able to remove it easily although this may lead  to backfiring if it draws air in? It seems nice and quiet although I haven't tested it yet on the road.
